I made a custom VCD from the ground up in Face Poser, but when I try to start the file, it says "Scene 'scenes\wake_up_vualt.vcd' missing!" despite being in the folder. It plays in Hammer just fine but not in-game.

second, is this in a mod or the base game
because custom scenes only work in mods in Portal 2

Tho I do still have a portal2/scenes and a P2sm/scenes (the mod root folder) is that an issue?

maybe your gameinfo is loading one of those instead
make sure the line for your mod's loose files is above the base game and mel lines

above the base game: the files are loaded from top to bottom
so if two lines in searchpaths load a file with the same name, the one on top is used
if your mod is loading its loose files after the base game VPK, that's a problem
the loose files should be above all the base game content
