When redeeming Blank Voucher in a Challenge Deck run, it does not count towards progress on unlocking its upgraded form. I have done 2 Challenge Deck runs, buying Blank Voucher once on both, and didn't unlock the upgraded form until I did it 10 times with non-Challenge Decks.

they aren't intended for collection progress. All achievements and new discoveries are locked during challenge runs. Certain values are counted during challenge runs, including some stats that definitely shouldn't be counted, namely "Rounds completed with x Joker", "Most Money held", "Most Played Hand", etc.
none of these should be tracked during challenge/seeded runs, and at the very least, they do not actually count to progression

yeah, each individual egg on that counts during the round completed, so having 5 eggs will add 5 to that total after each round

Yeah if at the very least its and other similar stats being counted is not a bug, its still something that should be fixed so these stats don't get ruined by something like the Omelette challenge
