Stormcaller's Precision passive skill says it resets all of your cooldowns immediately, but I have only seen CDs get reset on the bar you are currently using, not all skills.

Why wouldn't spells on cooldown on a secondary hot bar not be eligible for a reset of 'all of your cooldowns' as stated by the passive?

iirc im fairly certain the code only refreshes the active bar and im not sure if you even can swap bars without everything going on cd, i dont think many people use it

You absolutely can swap bars, it doesn't put things on cooldown by itself and it is kinda mandatory for Stormcaller, since it is a proper piano of a class.
Not having skills on second hotbar reset def doesn't sound like an intended functionality, since Precision states:
"Scoring a killshot on an enemy resets ALL of your cooldowns immediately".
Says nothing about active hotbar

It seems like a legitimate bug, I'll look at it
