Can you elaborate a bit? Ive never had this issue. Do I basically take any packs that are in its own sub folder out?

CH never had this issue because it would just flat out ignore charts that reside next to directories that also contain charts.
I get the reason, but there are algorithmic challenges involved with that.
for example, this is what Prevail looks like when downloaded off GDrive
But instead, CH will ignore Prevail and only scan the TTFAF

Nightly has major performance & accuracy improvements in scanning, but to achieve that, it had to become more rigid.
It takes a more "first come, first served" approach.

So if scan the subfolder of song in a pack rather than the entire thing it would resolve? Say like a CSC pack
Like B:\Clone Hero\Songs\CSC Monthly Pack - September 2020 Rather then B:\Clone Hero\Songs if that makes sense

It'd be better to just move the loose chart into its own dedicated folder
