I have filed a bug report with the ingame tool.

Here are some more pictures. They show how vertical attachments become disabled once they get sent to the floor and thus become unusable.
You can also see some "not launching" craft remained in the work space.

This looks like the same issue that I got. It usually happens when you re-root an assembly to a radially-attached part and then copy it, which it seems you may have done with that shuttle in the last image.

hmm that is a good point.
I started that work space with the lander with a dish on top. Although I have not copied anything on this work space.

I am just making new from the same workspace and mid building it just zooped into floor :P
