Im too distracted with other things to work on my map so i went ahead and started to see if i have your same issue. This is the mission header where spawn AI is. It was default for me

So I loaded the Chernarusreforged map. Made a subscene. Saved, then closed everythign and reloaded. Used the gamemode tool for conflict. Set the default conflictmilitary base as HQ, then added another one in world and set as can be HQ, gave eachone a faction, then set down a third conflict military base dont set as HQ. Updated the SCRI_AIworld with the proper navmeshes. Added a "campaignmpchatentity" Saved, closed, reloaded. Tested in editor, gamemaster spawned AI, told to move to WP, they did. Loaded my scenario on my server, test AI, and it worked just like in workbench. I checked my workshop and it did not reset the SCR_AIworld. You can check out my mod SFG Test Chernarus Reforged AI and look at it yourself and even test on server, possibly a server issue?
