Unfortunately there isn't much that can be done in that regard besides removing the altar and letting the area reset itself.

If you (understandably) do not wish to remake your base, there are plentiful of other NPCs to find.

So you can't remove the NPC after collecting it and it doesn't go away either. Before you couldn't remove it, it would be great if you could do that again, it gets in the way when building and restoring. I hope for a quick answer I'm writing this again here because now you have a different problem
