I have also had a stack separator do similarly! When shrouded around and engine and connected to another fuel pod below, it would leave everything connected after

Quickloading from a quick save just before you tried the deployment worked sometimes for me
Might take a few quickloads

I was also using the separator, and not the decoupler to try and add a bit more separation force
