Left game running over night. Woke up this morning at the end of 16A (1150). Nothing happening, no boss, no fighter ships. Tried backing up a bit and moving forward again. Enemy ships appeared, I destroy them. I get the message "Threat Imminent", but then nothing shows up and just sits there. I tried backing out to sector 15 and taking 16B instead. Reached the end of 16B and the same thing happened, just stuck. I'll try prestiging soon (I'm thinking this may fix it).

Can you share your save game?

I made this save file, where I was stuck. I closed the game and re-opened it. Then the S16 boss showed up, I destroyed it and then it moved on to S17. I reloaded the stuck save file and the S16 boss showed up. Seems the game just needed to be restarted.
