I've observed this in "normal space" and also warp, but condition of beating boss in both for completing sector still applies so e.g. killing all standard enemies lead to failed run.
I've experienced this some time ago already and in both cases resolved by restarting the game.
I'm not sure if it's exact STR, but it both cases, game run for 40+hrs straight, but this time, I've reinforced 21hrs ago, so I guess capital fight was available for ~17hrs.

Yes, I have it recorded. Also failing "lower" warp leads into rerunning it when "autorun next" is enabled (but I guess that's different issue).

like in a warp you kill the small guys and it fails, is there no 2nd capital etc?
There was no first as well .. basically I've came after night and boosted battle stats with overdrive, so started warp with 86,5 and auto next enabled and went afk for a moment. Returned to warping 86. So I've started recording and it just warps, no capital, just basic ships, flew to end, again no capital, exit warp which failed.
Question is what is success condition since I've got this .. which means final capital wasn't killed.
But as said above, weird stuff is that failing even low (previously finished) warp fires it again. I would expect not to.

Keres, but since I've got no Capitals even in normal space, I would say that it doesn't matter
success condition is you kill both c and s
and s spawned by c too

well .. I would expect warp gets stuck since capital is not killed, so there is another condition for exiting warp
not currently, I had capitals normally, game fucked itself somehow and gets fixed after restart
I guess I've killed all of them from enemy hangar and restarting game reffils it ๐

doesn't seem to be anything weird here .. except few errors on each game quit
lota errors related to physics objects which capitls are one, kinda weird

anyway, if you have any ideas what to do next .. right now, game runs for 16hrs already and no problems here, I'm leaving it running over night so maybe it will happen again

well .. let's sum facts:
- steam now doesn't detect game is running
- steam doesn't update game if it's running
- there was recent update .. not sure when it was exactly released
So .. summed all things up ..
Game/steam connection went broken
Steam updated game/data file .. and possibly fucked up something while game is still running and expecting something somewhere while it's somewhere else.
if you do verify file integrity and then run overnight maybe go good?
well .. I don't want to turn it off now if it will happen again to lost the progress, but will definitely do it in the morning to see. But not sure if steam actually submits any check log or just silently sync files.

pck file dated yesterday 3:44 CET time (so like 21hrs ago)
so, I guess it's what happened .. steam updated pck file while exe was running and there was no file lock
but basically root cause is broken link between steam and the game

Verified files .. all fine.
So, we are back on game/steam communication. And I think I've got something.
Basically as I described above, steam doesn't update game that is running.
Problem is that I'm not running the game via steam but taskbar .. after running it for the first time, I've just pinned it as on image and running via icon here.
But if I do, steam doesn't detect that it's running as seen on second image.
I guess this should be somehow fixed to avoid such issues in the future.
I think that's just how Steam works -- it requires a specific shortcut for it to register it.
I think maybe you can change the shortcut to a Web Document shortcut type instead. This is the shortcut you get when you do Steam -> right click -> Manage -> Add desktop shortcut
but I don't want desktop shortcut

after running it, it still creates another icon/window
and which is biggest drawback, it autoassignes steam icon here which cannot be changed
so .. it's no from me
it more looks like game is missing some steam api call on game start
