Capital shot sometimes randomly disappear mid flight. This applies both to enemy's or player's, but I see disappearing from player's ship more often.
Usually this happens half a second after the shot fired (so not even reaching 1/4 of the screen at all).
I'm not sure, but I've seen both case the projectile vanishing doesn't do damage and do damage.
Also, I think this only happens in Warp. I'm not sure whether this happens in normal area.
And also, I'm pretty sure this happens only on enemy spawning (or more often) for the player's vanishing.
