A quest in progress turning red means that you haven't fulfilled the next objective. Look at your duty list to see what the current objective is.

as for what ones you should do and excluding the ones that are mandatory, the challenge log quest you absolutely want to do. You'd also tbh should unlock the "optional leveling dungeons" aka any of the the optional dungeons at like, 15-47, 51-59, 61-69 because it's very good for leveling. You'd want to unlock the hairdresser as well tbh since it's quick and it's just there You'd also want to do "My Fiesty Chocobo" when you can since it helps with overworld content and gives you more inventory. I'd also do all the raids and trial series in an expansion before moving onto the next if you care about plot.
The main story tracker would remind you about some of these as well under the MSQ quest
Oh also I forgot to mention. Do your class/job quests
anything else is more up to you if you want to do it
