Ephemeral nodes have a unique icon that appears only on the mini map when the window is open. There isn’t a system notification for it. You’ll have to watch out for it when gathering.
Then, yeah, gather the stuff in the ephemeral node as a collectable and then you can use Reduction to get crafting crystals and other materials. Generally aethersands.

Just want to interject quickly that Moonstone can be traded with GC seal, but Moonstone traded with GC seals are not efficient for gils as there are better options to convert seals to Gil. For anima though, GC seal Moonstone is fine.

"worth" is a very relative, objective thing. If you're still in the process of leveling or whatever I'd mostly recommend against it, since it's easier to come back to if you are max level with a bit of gear. But if it's something that you really want, then that's going to have to be a decision you end up making.
