In Manufacture Mode, Trade Stations continue accepting shapes at a constant rate after a Milestone is completed, but no refined shapes are generated at the output until the player manually unlocks the next Milestone from the Milestones Screen. This behavior occurs in Regular scenario when shapes enter a Trade Station after the completion notification appears. But it worked before the milestone completed
Do the rules change after the milestone?
yep, it's because it switches from just destroying the shapes like the vortex to converting them into other shapes thus needing to know on which lanes to put the output
