It seems that the performance below expectations is limited by the flow rate of the liquid input, as the crystal generator can achieve a 100% throughput rate when there is an inventory of internal liquid, but the throughput rate drops to 90% of the expected value as the liquid is gradually depleted.

Looks like something is broken in the building itself. Notice how it shows consumption 540 L/m. It's just wrong. If the crystallizer can process 30 shapes per minute, and spend 20 liters per shape (both numbers are indicated in the info panel), then total consumption must be 30*20 = 600 L/m, and in 0.0.8 it was shown as 600.
Can you confirm what painter speed upgrades you unlocked?
I have upgraded painter speed to max (lv3) and am having the same problem. (but my version is 0.0.9-rc4)
Even if it was a lower upgrade level, the numbers in the pop-up are still inconsistent.

I can reproduce this, all my upgrades are maxed and this setup used to work full belt in [0.0.8-rc3]. Now in [0.0.9-rc4] it consistently produces at 6/7 efficiency.
Also seeing this on 0.0.9-rc4. Input shapes and colors are backloged but the throughput is only 90%
