on the first cutter there is 2 squares on top of eachother

This is normal. They are just queued up. The same thing can happen in multiple lanes. It's how belt manifolds work.

It was intentionally done this way to fix an old bug. The shape used to queue up right in the center of the splitter, and the rest of the shapes would phase through.
