What short cut do you mean? Can you please explain your issue in more details. I have little idea how to help you.
As far as I know you should always launch games via steam directly to avoid issues.

when you install a game on steam you have the optson to make steam generate a shortcut on the desktop

if you select a defult then use the shortcut steam generates it doesnt use the defuly
