If you hide upper layers (V), select a build (with conveyor belts in the second layer) and save it, it will only save the lower conveyors. This also happens with copying and cutting.
I don't think this is intended, since it renders pretty much any build inoperable.

and hiding the upper layers prevents you from selecting them, for good reason
so this is all intended mechanics

If that's true, then so be it - it sure was unexpected behaviour for me, since "hiding" something implies a visual effect, it's not removing the belts. They are moving, even when hidden.
