I'm playing through at Normal and there are no Magenta, Cyan in any of the requested shapes.

On the Hard difficulty, there is no Cyan either.

I colorbalanced side tasks, but not milestones as there aren’t nearly as many goals there

Color balance Milestones to only use RGYW. Sounds fair. Only need to worry about four colors instead of 7. [/sarcasm]
