Having same issue, and the newest (most valuable) markers are covered.

Just adding a little bit, it also goes off screen if you're the type who likes to label everything like me. Can only delete the top ones to eventually get the off screen ones to scoot back into the screen one by one.
Although I'm playing the official Demo from steam and I forgot to check the version earlier.
I agree that a different interface to show the markers would be nice, maybe also re-arranging the order of map markers after making it.
seems to still happen on alpha 19 if you have at least 5 markers in overview mode (one is partially hidden behind the buttons in the screenshot)
What resolution do you play on again?
I checked all aspect rations but it never went below 5 visible.

oh I hadn't thought of that, I'm playing on a custom resolution (1920x982 to simulate a maximized window) but afaik that's only possible by using console commands or registry editing so I don't know if the report is still valid
I noticed the gap to the Layer UI gets larger the more Square the image gets, so I assume if we strech it beyond fullHD it will start shrinking the gap below "0" and the Patch starts overlapping.
Would be nice to hear from someone with a wide screen if that is indeed the case or if it is due to console command. ^^
